Difficult not to pick out too many, but I'll have a go:

Little Big Adventure 2 (much preferred it to LBA1)
Deus Ex

More recently:
Dwarf Fortress
Dungeon Crawl Stone Soup

Rollercoaster Tycoon 3 is slowly coming back to the top of my list of favorite games.

If it weren't for the abysmal GUI, It'd definitely be in my top 5 games that I have enjoyed the most. It's the constant stupid need to click these tiny little X's to close all the windows that the game openes that drives me batty, I would so much rather just right click to close whatever window my mouse happens to be over (in the case of more than one window being opened) or closing whatever window is open on a right click if it's the only one open.

Other than those grievances however, I really enjoy building coasters and trying to theme my park and make it look really good instead of just slapping down pre-buiilt coasters all over the land like many players did when RCT3 first came out. With the still large amount of mods still available for RCT3 (I mean, large amount of customer scenery objects, not so much mods) it really helps and allows me to build almost anything I can think of doing with regards to scenery and or the coasters if I turn on some of the cheats.
